Bury were reduced to 10 men after keeper Craig Dootson was sent off on 17 minutes for a challenge on Craig Midgeley, who gave the home side the lead from the resulting penalty.
Darren Mansaram doubled the home side's advantage before adding his second after the break.
Jake Sedgemore reduced the arrears for Bury five minutes into the second half.
But further strikes from Halifax defender Steven Haslam, forward Lewis Killeen and an Andy Parrish own goal gave the non-League outfit a famous victory and ended Bury's LDV Vans Trophy hopes.

A shambles Casper - any more stupid decisions like last night leaving several first teamers out & the board's 'lower cost' option of promoting from within will backfire again. This is Gigg Lane, not Anfield or Stamford Bridge - squad rotation doesn't work here! Play the strongest side regularly. If you want to bring some youngsters in to see how they perform arrange a friendly or two, behind closed doors if necessary. Our chance to salvage something from the season went at the Shay last night!
