The Manchester United manager has paid £30,000 to become part of the Highclere Thoroughbred Sheridan syndicate that owns two-year-olds Spear and Antoinette.
Sir Alex is locked in a dispute with Magnier - who together with JP McManus is a major shareholder in the club - over stud rights to Rock of Gibraltar.
But he is now one of ten members of the syndicate which, under the management of Harry Herbert, is one of the most successful in Britain.
Spear is trained by David Loder and Antoinette by Sir Michael Stoute. Herbert said: "I have met Sir Alex a few times and it's a pleasure to have him on board."
