Anderson, who was making his first appearance for over a month, suffered the injury during the first half of the 3-0 Barclays Premier League win.
It is another setback for the Brazilian, who has struggled to hold down a regular place since joining United from Porto in 2007.
Anderson will to Portugal in a fortnight for an operation and Ferguson said: “The real bad news is that Anderson has a cruciate knee injury.
“He will be out for the rest of the season. It is a bad blow."
Ferguson added: “He was looking forward to the match on Tuesday and he was showing great energy to do well.
“It is a bit of a blow to us, particularly with the AC Milan game coming up because Michael Carrick is suspended.
“It is strange, when you see cruciate injuries it is usually something simple. He stretched out for the ball and his knee just popped.
“We have assessed the situation and know he needs the operation.
“That will be done in two weeks’ time in Portugal once the swelling has gone down. Sometimes we have sent them to Dr Steadman in Colorado. In this instance he is comfortable with the surgeon he has dealt with in Portugal in the past.
“He will be out for six months and hopefully that should have him about right for the new season.”
Meanwhile, England skipper Rio Ferdinand will miss Sunday's Carling Cup final with a back injury.
He has also been ruled out of England’s international against Egypt after feeling a twinge in his back before Tuesday’s Barclays Premier League match against West Ham.
That came just three games into his comeback from a long-standing back complaint which kept him out for more than three months.

As for Rio, it looks like his back problems just won't be going away, no matter how much traction and other remedies they try on him. I know a very good chiropracter in town who'd give it a good go at sorting it out though - so if you're reading this Rio, get your hobbling frame down to St Annes Sq for an adjustment or two.

The majority of this season we have a second choice defence, now with the AC Milan game coming up we have four midfields in Giggs, Carrick, Anderson and Hargreaves out. Will have to play 442 and hope we can score.
Need to buy a top central midfielder in the Summer.

Whenever there are negatives and, however hard it is to look for positives, it is important to be optimistic about the future outcome. I am struggling to come up with some encouraging comments, but here goes....
The best I can do is to inform him that when he is eventually over the injury, he most definitely gets a fresh start; all his misdemeanours will be a thing of the past. The injury will heal completely; that is the thought that must always be uppermost in his head. It has happened to many players before and they have come back with a 'vengeance'.
Ando, I look forward to watching you play next season. Listen to the medical experts, and work hard when they give the go ahead. Can't wait to hear the Anderson song again! (On Sunday?)
