Bootle had declared on 184-5, and then Cheshire's Charlie Lamb ripped Leigh apart taking 6-61 as they were dismissed for 157.
Wigan were bowled out for 196 at home to Northop Hall, with Graham Bolton continuing his good batting form with 55.
That left them 55 short of the Welsh side's 251-4 in which Majid Khan made an unbeaten 75 and Dave Kennedy 72 not out.
